I had the same type of problem and it ended up being my CD ROm drive. It went bad and it appeared as if XP kept waiting ofr it to work and it made it take forever to boot.

bad cdrom...a ntbtlog.txt would show whether anything is going bad. Bad thing about bootlog is usually its what it doesnt show that is the problem, its kinda crappy. Check event viewer for any errors under system or application. Could try deleting the prefeching directory. Have you been to windows update? What about a full clean boot, or enable vga mode? Or an in place repair?
