First, it sounds like you were running setup.exe from dos. In win9x this worked, but not in winxp. For more information see this:

Also, if you run setup from dos or text-mode, it will not migrate your settings. This is what you want, but remember this in case you need to reinstall.

When you run setup from within windows, and do clean install, by default it will choose another partition (drive letter or volume) instead of your windows. If you only have 1 partition, it will warn you "are you sure you want to do this?", because all your data will be deleted. If you want to choose the partition (or volume) during setup, there's a box that says Advanced Options,, choose this. Check the box that says "i want to choose the drive letter to install to", once you reboot to text mode (it's not dos), it will give you a screen to choose which partition to install to (it's diskpart).
