I had a similar problem, it turns out one of my HD's was overheating and locking up the IDE bus which caused the whole system to freeze or spontaneously reset. I would then have strange boot up problems with XP where some system file or another was missing or corrupt. I would shut down, wait 5-10 minutes and try again and everything was fine.
